Compare files doesn't work?

How do I assign the shortcut to the third line in the "Compare files" window?

1. Because you have set the same filter for all of them, the first one will always be used. Put your desired WinMerge first (or uncheck the first 2, or use different filters).

2. You can't. But you can do the following:
- define a new favorite tool
- choose a custom shortcut (or pin its button into the toolbar)

Example (you can have many comparing tools this way, but you need the correct parameters):

All done, that works. Do not know, why Strg + Alt + V does not work.
