Came across a very strange issue the other day.
Was wanting to look at tasks and permissions in the %WINDIR%\system32\Tasks folder.
File Explorer can't normally look there without adding explicit permissions because of stupid UAC so I used FreeCommander and was surprised to see that it couldn't see anything other than the Microsoft subfolder.
I immediately enabled the Administrator account, logged in and looked there using File Explorer and everything was there, but once again FreeCommander didn't see anything other than the Microsoft folder.
Try for yourself. Log in as Administrator, go to the folder and have a look.
I think there's some weird permissions bug.
Downloaded the latest version to see if that fixed it, but no.
Windows 10 Pro 64 Bit with latest updates.

Oh gosh, sorry. I'm usually aware of obscure 64/32 bit issues like that. Knew it happened in the registry, but wasn't thinking about the file system part of it.
